How nice it is to see somebody who has already done so much research into a trip to London! You will certainly make the most of your trip as you obviously have an inquisitive mind and want to see all the best that London has to offer.
A couple of pointers, Stonehenge is a day-trip out of London, probably even worth an overnight stay in Salisbury. Some of your selections are very nearby to each other, eg V&A, Science and Natural History Museum but are so huge you couldn’t really do them all justice in a single day. A lot of people make the mistake of trying to “do all the museums of South Kensington” in a day! I would suggest doing just one or possibly two in a day with a nice lunch in-between.
The V&A is the least crowded so can be visited anytime. The Science and Natural History are much better on a weekday as soon as they open at 10am. The Natural History always has big queues at the Cromwell Road entrance, I usually go through the entrance in Exhibition Road where there are no queues. Similarly the British Museum, London Zoo and National Portrait Gallery are best visited as soon as they open on weekdays.
Some of the places you want to visit are owned/managed by the same company/institution. For example Historic Royal Palaces manage Hampton Court and the Tower of London. It might be worth you joining as a member for a year so you can visit all their properties for a reduced price and never queue, HRP also own/manage Banqueting House, Kensington Palace and Kew Palace (inside the Royal Botanic Gardens). Osterley Park is National Trust and Stonehenge English Heritage, both these organisations may own many more places you might want to visit, if so membership might also be a good option. Have a look at their websites and see if it makes good sense.
Your list covers an enormous area, far more ambitious than most visitors, or most Londoners for that matter! I would make good use of the tfl website to see how much time it will take you to get around and definitely get an Oyster card http://www.tfl.gov.uk/
Keep an eye on the costs too as many of the places on your wish-list can be expensive even after you have paid for a ticket. As a general rule buy food and drink outside any outdoor attraction, and take it in as a picnic. This is fine at Kew, Tower of London, Zoo, Syon and even indoors at the South Ken museums for example.
You have done a great trip plan and I hesitate to add anything to your list but in case you have missed them I would suggest adding:

Your theatre list: Wicked is at The Apollo Victoria, The Cambridge is owned by Anrew Lloyd Webber and is playing Chicago. Phantom is at The Haymarket. When booking any London show I would suggest you look at the official Society of London Theatre Site at http://www.tkts.co.uk/ there are many street scams if you buy off touts.
